Cradily!
I love the underused ones and the fossils. Plus Cradily's yellow eyes looking out from the darkness just look so cool. ^_^ Before Cradily existed though I'd say my favourite was probably Omastar, (even though I do use Kabutops more often than 'Star lately).
My favourite Pokemon have always had tentacles. I just realized that...

I'm gonna divide my favorites by Gen. This may turn into a bit of a rant, so please, bear with me.
Gen. I: Dodrio: Dodrios, in my opinion, will always be the best bird pkmn in the franchise. While they may be beaten in terms of stats by other birds, they will always stand out amongst their somewhat generic-looking brothers.
Gen. II: Smeargle: Smeargles are odd; odd in design and odd in moveset, but I guess that what makes them so appealing to me. Technically, I've never used a smeargle on my main team, but I always make sure to have on in my PC box whenever possible.
Gen. III: Flygon: one of the few Dragon types I've bothered with training, flygons don't really look like dragons (they look like dragonflies to me, but I guess that's the joke), which really makes them stand out. Also, those goggles looks absolutely adorable.
Gen IV: Electivire: The absolute epitome of badassery in Pokémon, electivires are a man's pkmn. Physically imposing, and well-rounded stats make him a terrifying and powerful soldier on any team. Adding to his manliness, he is the only Electric type to learn Earthquake, the strongest Ground type move, as a giant middlefinger to type disadvantage.
Gen V: This generation is FILLED with great pkmn, the creepy desukaan, the adorable doredia, and the awesome sazandora (bonus point for being based on King Ghidorah), but I just have to go with Kirikizan. The moment I laid eyes on this guy, I was hooked! He looked like a super sentai villain, and I love super sentai designs. He's got an unique type setting, and an awesome color scheme. And has blades in his forearms. That's awesome.

Gen 3: flygon: its powerful in the metagame and its just awesome
gen4:...you can guess can't you? its cute and has one of the best reputations as a flinch master (second to rachi)
Gen 5: really don't have much of a preference to any of them really
