I have a Shiny Gyarados (not HG/SS related) named Procellous, I have a Gengar named Cheshire, I have a Gardevoir named Serenity, and I have an Espeon named Solstice.

I have a Delphox named Mozilla, I have a female Meowstic named Clairvoya (after Madame Clairvoya from Luigi's Mansion), and I have a female Pyroar named Hestia.

I try to nickname the Pokemon I use frequently when I can. The starting bird you get (ex, Pidgey, Taillow) I always nickname either Highflyer or Windslicer, that's been a custom I've held since my first Pokemon game.
If I think of sweet ideas (like my Umbreon/Espon combo being Calamity and Serenity) I'll roll with it. Otherwise, I've taken a liking to naming my Pokemon after gods and goddesses from Greek mythology or Dungeons & Dragons. Some examples would be:
Salamence: Bahamut
Hydreigon: Tiamat
Absol: Nyx
Lucario: Thanatos
Mewtwo: Prometheus
